having control of fire は「火を使いこなすこと」。動詞-ing 形が主語位置に置かれ、主語として機能しています。

この文で the only animals that use fire は、先行詞 the only animals と use fire（火を使う）の主語の空所を組み合わせて「火を使う唯一の動物」ということ。
今回のポイントはここで that が使われていることにあります。
that は who や which に優先して使われるケースがあります。先行詞が「唯一」であることを感じさせる the only、the first、the last を含む場合と最上級である場合、また all、any、no、every を伴う「全・無」を意味する場合です。

これは絶対の規則ではなく「どちらが自然か」の感覚的問題です。こうした場合に that が選ばれるのは「選ぶ必要がないから」。who や which など wh 語は誰か・何かをピンポイントで選ぶ感覚を持つ単語。関係代名詞として使われても同じ感覚です。

さて the only（唯一の）、最上級、everything（すべて）などの先行詞には選択の余地はありません。あらかじめ１つに決定しているからです。だからこそ選択を意味に含む関係代名詞よりも、単に「導く」だけの that が好まれるというわけなのです。初心者へのアドバイスは「慣れないうちは that を使え」―that にややこしい制限はありません。安心して使えばいいのですよ。
